Abstract

Different experimental techniques are available to study the binding of RNA-binding proteins (RBPs) to RNA at high resolution with high-throughput methods. In this chapter, the underlying approaches of crosslinking and immunprecipitation (CLIP) of RBP-bound RNA fragments are presented. The computational analysis and filtering of the resulting sequencing data are explained. The design and function of the computational PAR-CLIP analysis pipeline used in the Rajewsky lab is presented, with a special emphasis on controlling false-positive read mapping errors.
