Abstract
A series of photochemical probes that can be used to study ligand-DNA interactions has been developed and tested. The probes include cleavable protein-DNA photocrosslinking reagents, protein photolabeling reagents with DNA affinity (for photolabeling of DNA-associated proteins), and DNA photofootprinting reagents. The latter reagents such as psoralens, azidoacridines and diazo- derivatives of 9-aminoacridine can be used to study the sequence specific binding of proteins (e.g. λ-repressor or RNA polymerase) or low molecular weight drugs (e.g. distamycin or echinomycin) to DNA. Finally, we have found that protein contacts with the DNA backbone can be probed by photofootprinting using uranyl salts. This technique has been used to study the E.coli deoP1 promoter RNA polymerase open complex.
